I am self employed and live in New Jersey but did most of my work in New York last year. I did not know I had to pay taxes to New York so I sent my quarterly payments to New Jersey. How do I rectify this?

First, you must file a New York nonresident return (Form IT-203) and pay NY tax on income earned from work performed in New York. New Jersey can't transfer estimated payments to New York.
Then, on your New Jersey resident return, report all income and claim a credit for taxes paid to New York. New Jersey will apply your NJ quarterly estimated payments to your NJ tax after the credit is calculated, which may result in a refund.
If New York assesses penalties, you may request penalty abatement for reasonable cause.
