My property taxes are paid through my mortgage. When I enter the total property taxes paid on Turbo tax it feels like it is being counted twice.

Yes, you enter it in the property tax deduction section.  If it was being counted twice, it would show up there twice.  The fact that your mortgage company pays your property tax via an escrow account should have no impact.
