My employer instituted a work at home option for my position. I began the position in September, 2016. I am still a W-2 employee. Can I deduct my start up costs?

No. You are not self-employed, so you don't have any start-up costs. However, if you are working from home "for the convenience of the employer", then you might qualify for the home office deduction. When you get to it, you'll work that through the Job Related Expenses section under the Deductions and Credits tab.
