I’m a US citizen -Bona Fide resident abroad, I have a 1099-misc from USA LLC and wish to claim foreign exclusion. How do I file?

Do I put in the 1099-Misc as income and then claim the exclusion, or just note the 10099-misc on the form 2555?

You have to enter the 1099-MISC income on Schedule C and then enter the Gross Profit in the foreign section again.
