The Home Office deduction can't increase your loss, so you can't take it if your business' net income is negative. The amount that shows on the Wages & Income is the gross income, not the net income. The net income is your income after your business expenses. You should review your 1040 and review your Schedule C which is the form where your self-employment is reported and see what your net income is.
