I am eligible to put $4350 in HSA since single coverage over 55 but W-2 says employer/employee contribution was $4399--TT does not seem to handle I put in $49 too much

No, you don't have an excess contribution. The HSA contribution limit in 2017 for a Self-only plan was increased to $3,400, with a $1,000 bump for taxpayers 55 and older. So your 2017 limit is now $4,400, which is $1 dollar more than what you contributed.
