How can I enter the employer HSA contribution without entering the zero-earnings W-2 on which it is reported?

You could try 3 things.

(1) add the box 12 code W amount on another W2 for the same person.

(2) enter $1.00 wages on the zero wages W2.

(3) In the medical deduction section, HSA/MSA contributions, you can answer 'Yes' to the question, "Did your employer tell you about any other contributions," then on the following page put this in the box titled:  Employer and payroll contributions not reported Box 12 of your W-2." Then, omit the actual W2 entry.

I recommend (3) first.
