For my 2016 property tax, my payment was late on one occasion. So, I paid a penalty. For my taxes, should I deduct the actual amount I paid, or just the amount on the bill?

You should deduct the actual amount that you paid that reflects only property tax amount, penalties are not included. A penalty is not deductible for tax purposes.
