Your personal HSA contributions (not through your employer) are listed on line 12 on Schedule 1 (1040). Here it becomes an adjustment to gross income, not a deduction that is listed on Schedule A.
An adjustment to gross income reduces your taxable income, and thus reduces your taxes.
Also note that you should make sure to complete the HSA interview (go all the way back to "My Tax Breaks" menu), as there are questions even at the end that can affect the outcome of your HSA.
