Does the software automatically detect that my vehicle is in 2 places? I claimed my vehicle for business and for personal use but was asked for taxes paid in 2 places.

If you file a Sch C then the vehicle expenses should ONLY be entered in that vehicle section ... do not also enter it in the Deductions & Credits section unless you used the car for a W-2 employee job in addition to the Sch C business.
