There are different categories of home energy credits available. As you go through the energy credit section of TurboTax you will answer some main questions to then be able to enter your details into the correct category. The credit for skylights is found under the 'Qualified Energy Efficiency Improvements'. So when you are asked if you made any qualified energy efficiency improvements to your home, answer 'yes' and continue through the rest of this section.
I have answered yes to that question, but it's still not capping the amount at $600 (giving me $1200 instead). I say "Yes, I made these qualified energy efficiency improvements", then confirm it was to my main home and not new construction, then confirm I'm the original owner the improvements, and that I'm expecting them to be in service for 5 years. It then presents me with a page where I key the QMID and cost of the skylights (under Exterior Windows). I put in the 2 skylights's cost ($1050 each/$2100 total) and QMID -- and it does not matter if I put them separately or on one line, it still generates a credit of $1200, rather than capping it at $600.
If you are using the TurboTax download/desktop, make sure that your product is up to date. You should allow it to run updates when you open the program and it requests updates. If you have that program open, you can run updates by clicking the word Online in the black banner near the top of the program and select "Check for updates" in the dropdown.
Next, I would recommend deleting the form for the energy credit and starting over with it.

Once you've done that, go back and re-enter the information for the energy credit. I used the information you had given in some mock tax returns in both the Online and Desktop versions of TurboTax and it correctly limited the credit to a $600 total amount.
