If my daughter is a resident of Wisconsin, but had an on-campus job through a work study program at college in New York, does she need to file a NY state return as well?

Yes, she needs a non-resident NY return to pay tax on income earned in NYS, and a Wisconsin return to pay tax in all her worldwide income. There will be a credit for taxes paid in NY, so if her only job was in NY, she may not actually owe WI taxes when she files.
