I live in KS and work in MO. When they ask to claim taxes paid for MO (so I don't get double taxed), does that include the "local" income Kansas City tax in MO as well?

Yes, according to the instruction booklet for Kansas income tax, " The amount of income tax paid to another state includes tax paid to that state and to any political subdivision."
