My son lives in Missouri but works sometimes in Wisconsin. I am going to file a nonresident Wisconsin but I believe his capital gains are not included in Wisconsin since he lives in Missouri. How do I adjust the capital gains so it is not included in the Wisconsin return? in turbo tax? do I override the schedule WD?

It depends, if the capital gains/losses were from Wisconsin resources.

When starting your son's state returns, start by adding Wisconsin first, and then add Missouri. By doing this, it will trigger the questions on how much of your son's capital gains are from the state of Wisconsin.
By selecting yes, you will get a series of screens that look like this:
