I live in Brooklyn, I work in Brooklyn, but my company is registered in New Jersey on my paycheck.
I already had issues with my payroll (They are Canadian - as our North American HQ is in Montreal), and not having NY City tax taken (now fixed).
I am now concerned about the company being registered in NJ and I whether I need to pay any NJ taxes, or if this is will only affect the company and not employees.

Your state taxes are based on where you physically work, not on where your company's home office is located. If you neither live in nor physically work in NJ, you are not subject to NJ income tax on your earnings from work.
The only exception would be if you were a telecommuter - if you worked at home via computer for a company located in NJ. NJ is one of the handful of states that taxes non-resident telecommuters.
