I think you are referring to the state of California questioning the payment for the LLC on the California state tax return, Not the IRS.  The IRS only handles federal tax returns, not state returns.  The California FTB (Franchise Tax Board) handles state tax returns.

Look at your own bank/credit card records for proof that you paid. That is your only proof.
