My permanent address is in New York State however I currently live in Michigan as a student and earn all my income outside of NYS. I have a W-2 with my current Michigan address on it, and a 1099-MISC with my permanent NYS address on it. I know that I have to file in NYS because of my permanent address, but do I still need to include my W-2 addressed to Michigan on my NYS tax return? I am worried because my NYS tax return wouldn't match my Federal if I didn't include my W-2 on the NYS return.

When you are a student, that is considered a temporary absence from your permanent home, so you are a full year resident of NYS and have no residency in Michigan. You need to file a resident NYS return regardless of where the W2 was addressed to. You will also need to file a Non-resident Michigan return. The income source is allocated to the state you were in when you earned the income, regardless of residency.
