I worked for half year of 2019 in Newyork but my residency is Virginia. I got a W2 from Company1 and I had to allocate this total amount towards NewYork wages.
However, I also worked for Company2 in first quarter of 2019 and got W2 from there and that was entirely Virginia only.
When I am doing New York state taxes, it is adding the income from Company1 + Company2 and calculating taxes owed by me for New York. That is wrong. It should only take the W2 wages from Company2 and of Newyork portion.
Please advise. I am using Turbotax premier version

New York will use your income from all sources to calculate your tax rate, but it will only tax your New York-sourced income.
It's not clear exactly what income figure you are looking at. Look at the actual tax form, not the TurboTax screens. If you are using the CD/Download TurboTax software, you can look at the New York tax return in forms mode. The first page of the New York nonresident tax return (Form IT-203) has two columns for income. The first column is federal amounts, and the second column is New York amounts. The federal amounts on lines 1 through 19 should be the same as on your federal tax return, and include all your income. The New York column should not include the income that you earned in Virginia. If the New York column is correct, there is no problem.
