If the 1099 was a 1099-G (which it should be), you need to make sure you have reported this correctly on your Federal Return. The IRS taxes the income the same way, but if it is reported wrong on the Federal Return, it carries over wrong to the state return,and that's what it sounds like here. The income should be reported as unemployment income (not "Other Income") on the 1040 (Schedule 1).
