can we still file joint returns for federal and state ? (she continued to lived in ny and work in ny)  how does turbo tax handle it ?

If you were legally married as of the last day of the tax year, you may file a joint or separate federal return, your choice.

When both spouses are part-year NY residents, NY's rule is that if they filed a joint federal return, they MUST file a joint NY state return.

CT's rule is that when both spouses are part-year CT residents and have the same period of CT residency, they may file in CT as Married Filing Joint or Married Filing Separately - their choice.  But if the spouses have different periods of CT residency, their CT return(s) MUST be filed as Married Filing Separately.

When you move from one state to another during the tax year, you become a part-year resident of each of the two states.

TurboTax can handle all these situations.  You just have to enter your residency information correctly in the Personal Info or My Info section.

so if only one of the couple was a part time ny resident, (the other was ny full time), they have to file nys married filing separately as in ct?

Yes.  New York's rule is that if you filed a joint federal return and one spouse is a New York State resident and the other is a nonresident or part-year resident, you are required to file separate New York State returns.
