Not sure what your issue is--please explain in more detail.  Your pension may be taxable on your federal return.  Illinois does not tax retirement income.

IL Partial Resident Turbo Tax software deducts full year pension earnings

on illinois page 1 line 5 there is a full deduction for pension benefits.  this is correct. 

 

 

on form NR you need to enter the amounts in column a first (if they're not there)

in column b line 42 you would enter the portion of retirement benefits received while an Illinois resident
