You must effectively "swap" the money by filing two separate state returns:
File a West Virginia Nonresident Return
File a Pennsylvania Resident Return
Action to Prevent This Next Year
Submit Form Form WV/IT-104NR to your employer's HR department. This tells them you are a PA resident so they will stop taking WV taxes and start withholding PA taxes instead.
Please clarify what "even tho state taxes show paid" means.
PA has a reciprocal agreement, on wages, with WV. No WV state tax should be withheld or due and you do not normally need to file a WV return. But PA will tax you on your WV income.
If WV tax is mistakenly withheld, you then have to file a return, for WV, to get a refund. PA will not give you a credit. You should ask your employer to stop withholding so you don't have to file a WV return every year.
