This is done on Form IT-360.1.  It is a specific allocation form for part-year NYC residency that can be used by a full-year New York State resident.  This link has a copy of the instructions for the Form:  Form IT-360.1-I:2017:Instructions for Form IT-360.1:Change of City ...

In TurboTax, you will have an opportunity to enter in the NYC part-year residency period.  Then, you will be able to edit or review all of your W-2 information, and then allocate the amount of income to the city, whether on percentage of time lived there or another method.  

Your other deductions will be apportioned through the program, based on the allocation percentages established for your income.
