For all of 2016 I lived in Tennessee and work from home for a company in Indiana. My company has deducted tax all year, can I ask for refund of all the tax deducted in Indiana?

Yes, you would file a nonresident state of Indiana return. When filing the nonresident state return you should be entitled to a refund of the income tax that was withheld.
