I chose to have my State taxes deducted from my Federal, yet we received the full Federal amount. How do I pay the State taxes if they didn't get automatically deducted?

The federal refund cannot be used to pay your state tax due. You would have to either set up a direct debit to pay your state taxes or contact your state directly and pay them via phone, online or mail them payment. See below for why your federal refund can't be used to pay your state taxes.

How come when we were filing it presented this as an option though?

There has never been the option to do that. You may have seen the option to pay your state prep fee with the federal refund but there is never an option to pay state tax due with the federal refund.
