I am self employed, live in California, and consulted for the University of Virginia. They sent me a 1099-MSC. Does this mean that I earned income in another state?

Not unless you actually performed your consulting work in the state of Virginia. If your work was entirely done remotely from California, it is California income - and you would answer No to the question about other state income.
