I am amending a return from 2018. The couple filed MFJ last year. They were taxed on all W-2 income and business income earned in three states. They received a huge bill from NY. I am amending the return to MFS and just using the wife's income, which is the only NY income. She has (2) W-2's, one which has NY and VA income, and one that just has VA income. ST no time was she a resident of NY. Do I need to include the W-2 that has no NY income on the nonresident NY tax return?

You should not have to do MFS. If the base data in the Federal return is correct, and you file NY as non-resident you should be able to allocate the wages appropriately.
But, to answer your question. Yes you should include all of her income. NY takes the federal number taxes it and then applies a percentage based on the allocation.
I am doing MFS because I called Turbo Tax and that is what I was advised to do. Only the wife had NY income, and they both worked in three states during the year. After the couple did their taxes last year, NY sent them an additional bill for $21,000 based on the total income of the couple.
Also, on the NY tax website, it does state to report only NY earned income, that is why I was wondering if I should report her income earned in Virginia, none of which can be attributed to NY.

TurboTax is a "Do it yourself" program, not meant for tax preparers.
You cannot prepare a taxpayer's return using TurboTax because there is no way for you to sign the return.
