Can I still e-file if I owe CT STATE taxes from a previous year but I am now getting a refund? Will the amount just be deducted from my refund?

Yes you will still be able to efile your CT state income tax return even if you owe back taxes to the state.
As you mentioned, the CT Department of Revenue may adjust the amount of any state income tax refund from the current year to pay owed taxes (and possibly interest and penalties) from a prior year.
