Should I exclude my NY wages or NJ wages if we live in NJ but work in NY if both are listed as wages in the NJ return and i need to chose the duplicate?

Exclude the NY wages.  You are reading that screen correctly.  Programming requirements cause the income reported to both NY and NJ to be doubled-up when you are in the NJ return.  Remove the NY wages.  New Jersey only should tax New Jersey wages.
