You can indicate the portion that was rolled over during the entry of your Form 1099-SA.

To enter Form 1099-SA into Turbo Tax:

Open your return

Click on Federal Taxes

Click on Wages & Income

Click on I'll choose what I work on

Scroll to Less Common Income and click on the Update button beside "1099-SA, HSA, MSA"

Click Edit on you HSA Summary page

Click Continue. On the "Here's what we have so far" page, click Edit beside your 1099-SA information.

Click Continues through the next three screens.

On the "Did you spend your HSA money on medical expenses only?" page, click on No, I didn't.

Then click on "I spent part of it on medical expense" if you did pay medical expenses, otherwise click on "I didn't spend any of it on medical expenses."

Either of those will give you a box to enter the amount rolled over into another HSA. (See the screenshots below)
