You enter your tax payments (Federal & State) on the Federal side, then when you are done entering the amounts, go through your State interview so the amounts will transfer to your State return.

Log in to your account.
Go to Federal Taxes.
Go to Deductions and Credits.
Scroll down to Estimates and Other Taxes Paid and click show more.
Select Estimated Tax Payments.
