While filing jointly with my wife this year, I noticed that her federal wages box was empty. I didn’t think anything of it at the time but after filing she stated that she’s getting 3.9% taking out amd now I’m worried that we just got screwed over. Is there any way to correct this?

Do you mean her W-2 has some blank boxes? Which boxes are blank? Does she have an amount in box 1? Box 2? If there is nothing in box 2, no federal tax was withheld--perhaps because she made a low amount or perhaps because of whatever she put on the W-4 for the employer.
