The letter I received said I would receive a check within 2-3 weeks if I have not already received it. The amount in the letter is not the same as my deposit. I am very confused where the money came from.

Is it possible that this was for the original return ? Is it possible the IRS corrected the original return and changed the refund amount ? Did you check the IRS site yet ? https://www.irs.gov/refunds

Amended returns don't process until the original return has fully processed ... so did they process it yet? Did they make changes on it ? Did they issue the refund check yet ? https://www.irs.gov/filing/wheres-my-amended-return

On your bank statement what is the full name of the Payee that made the deposit?

The IRS does not do a direct deposit for a refund on an amended tax return. They will only send a refund check in the mail.
