I was deployed as a contractor working for BAE Systems in January 2018. I returned back to the states later in the month. During my deployment, I was claiming WA as my state, and did not have to pay state taxes. I made 4693.58 as my final check claiming WA. I then moved to VA working for the same company. Because of paying state taxes, I owe VA. However, my company combined all of what I made, and had me claimed as VA. Is there a way to annotate that not all the money I made with BAE Systems was taxed by VA?

If you can get a statement from the employer or better yet a corrected W-2 which is a W-2C showing the VA state wages, you can file a part year return for VA showing only the wages earned while a resident of VA.

Without that information, VA will be hard pressed to have you exclude it.
