I made a direct payment on the IRS website and clicked the estimated tax option instead of the tax return for the payment. Will it still go towards my taxes owed for my Federal taxes?

Not if you picked estimate for 2020.

To next year's 2020 return so don't forget to enter it on your tax return next year as an estimated payment.

Did you pick these settings when you paid?

Yes that's exactly what I did, it's my first time paying online I usually pay when I get them done in person but I did everything online this year

You are paying a 1040 tax return for 2019.

Thanks I made the correct payment now and I probably won't have to make one next year because I already paid for it on accident hahaha
