The only way to avoid not being penalized is to have an exemption certificate. I'm not sure who told you that you would not be penalized for the two months. Also, another reason could be that you got bumped up into the next tax bracket with the additional money you made.

Select the link above and then select the "Find Exemptions" button. It will ask you a series of questions to see if you qualify for any exemptions for 2016. If you do receive an exemption you can then make changes by amending your return with these steps:
To File an Amended Return:
1. Wait for your return to be accepted or rejected by the IRS
2. Log into your account, and at your tax timeline select your "2016 Tax Year"
3. Select to "Amend (Change) 2016 return" and follow the directions
<a rel="nofollow" target="_blank" href="https://ttlc.intuit.com/replies/3288565">https://ttlc.intuit.com/replies/3288565</a>

You do not have to amend, or go back and enter your 1095-B. There are three tax forms received for health insurance - 1095-A, 1095-B, and 1095-C. The only one that needs entered is 1095-A(Obamacare). You should just keep the 1095-B for your own records.

The reason your refund might be less than other years could be the healthcare penalty, especially if there were two months that you were not covered. For tax year 2016, the penalty will rise to 2.5% of your total household
adjusted gross income, or $695 per adult and $347.50 per child, to a
maximum of $2,085.

This article has some helpful information you can look at: Helpful
article on healthcare penalties
If for whatever reason, you would like to go change any information on your return, I will also leave the steps below and how to amend your return. To make any changes to your healthcare, just select "Federal Taxes" at the top, then "Health Insurance". 🙂

3. Select to "Amend (Change) 2016 return" and
