I'm a South Carolina resident who worked remotely, in South Carolina, for a company in New York (freelance). I'm expecting a W-2 and New York state taxes were deducted from my paychecks.

Do I need to file a tax return in New York or South Carolina?

I know NY has a convenience rule, does that mean that because income was derived from a business in NY, tax needs to be paid to the State of New York and my return filed with New York?

Or do I have to file with South Carolina? And in that case, would they be expecting a cut of taxes? Would I need to file some kind of form to get tax money I paid to the State of New York back and pay it to South Carolina?

Yes, you will need to file a tax return in both states. You will file a New York non-resident return first and then file your South Carolina state return. You will be given credit for the taxes you pay in New York on your South Carolina return.

Currently there are seven states that require remote workers to file because of the convenience rules. New York is one of these states.
