Yes you can still file a Joint federal return. Do you live in separate states? You can file state as MFS and federal as Joint. But it can be tricky.

I'm married filing separately as we live in two different places due to work. This is the first time using turbo tax and I did my taxes and now I need to do my wife's, since she will need a separate 1040. Do I have to purchase another software package from TurboTax? Is there a way to use the one I have without losing everything I've put into it?

If you are using the TurboTax desktop editions installed on your personal computer all you need to do to start another tax return is to click on the File menu at the top left of the desktop program screen and click on New Tax Return.

If you used the TurboTax online editions then to start a new tax return you have to create a new User ID and password for the new user. Go to this TurboTax online editions website, choose the edition needed and create a new User ID - https://turbotax.intuit.com/personal-taxes/online/

"I'm married filing separately as we live in two different places due to work." if you are married at year-end you can still file a joint return even though you live apart.
