My 17 year old son made 2k off W2 income and I submitted a 1099 misc for <$1k for income he made helping with my sch E rental business. He was getting all the FIT tax he had paid back after he entered the W2 income, but when he entered the 1099 misc information he needed to pay tax on that income. Did I do something wrong?

No---he owed self-employment tax for Social Security and Medicare for the income on the 1099Misc. If someone makes even $400 as an "independent contractor" they owe SE tax.
