My niece is 15 years old and she is going to file federal tax with her W-2. She only have Colorado Learner Permit . Under document type on Turbo Tax, should she choose Driver License and enter her Learner Permit number?

Yes, if you are using her Learners Permit, you would choose Drivers License.
