When you are entering your personal information in the My Info section of the online tax return, you select Married and then select you will Not be filing the tax return with your spouse.

I think there are some states where you can file a joint federal return and then "married filing separately" on your state return, where the two separate returns are on one form. Are you asking about a state return? Which state?
