it's the federal taxes you pay personally not the taxes withheld. you pay either by mailing in a payment with form 1040-ES or going online and using the iRS website to make an electronic payment.

If your state taxes personal income, the program will ask you for any estimated payments you made to the state, separately from payments to the IRS.
