Can I deduct invesment fees for a rollover retirement account ?

Yes, you can.  You'll enter them under the Federal Taxes tab by clicking on Deductions & Credits, then scroll down to Retirement & Investments and select Other Investment Expenses.  Follow the prompts and you'll be able to enter those expenses as IRA Custodial Fees.
