If you entered the Form 1099-R that you received and there were federal income taxes withheld in box 4 of the form, those taxes were entered on your tax return as a tax payment.

Are you entering it in the right spot.? The first section you come to in 1099 is for 1099 misc. There is a different area on form for retirement plan withdrawals and pensions.
