My pension fund for my 1099R was taken over by another company. Do I put that it is the first year I received the distribution?

No, if you have been receiving pension distributions from the same employer, don't indicate that this is the 'first year'.

The Management Company may have changed, but the pension has not.

Related to this question:  Since I will be entering two different company names for my pension, do I still put 12 months that I received payments on each one, or the actual number of months received from each company due to the transfer.  The simplified method was used last year.  I received 1099-R's from both companies.

Put in each of the 1099-R's separately, using  the actual number of months that you received payments for each one separately.
