What are these "after tax payments towards a high deductible health plan"? Are these the total health expenses paid for the year, which is found on form 1099-SA box 1?

No.  They are the monthly premiums you paid on your health insurance.  If your plan is not with your employer, you would pay your premiums with after-tax dollars.  This is the amount you enter in that spot.  If you have your insurance through work, you do not have after tax premiums.  Your current taxable income already reflects the payments deducted from taxable income.
