I received 1099-R's for 2016 distributions which included two direct transfers to MI State Univ (non-taxable). How do I handle this situation in TurboTax?

If you mean that you made a direct charitable contribution of your Required Minimum Distribution  from your 1099-R, After you enter your 1099-R , you will reach a screen: Transfer to Charity? where you can indicate that all or part of the distribution was directly transferred to a qualified charitable organization.
