Because you completed the 2024 RMD by the end of the year following the year of death, a waiver of the excess-accumulation penalty on this late-taken RMD is automatic. There is no need to explicitly request a waiver. (If the waiver was not automatic, you would have had to request it with a filed 2024 Form 5329, not a 2025 Form 5329.)
The RMD questions that 2025 TurboTax asks apply only to your 2025 beneficiary RMD, which you were required to take in addition to completing your mother's 2024 RMD.
You can enter the 1099-R information and TurboTax will ask questions about her required minimum distribution. You will be able to indicate that you did not take the 2024 RMD and request a waiver of the penalty (if you choose). TurboTax will prepare the waiver request to file with your tax return.
I am sorry for your loss.

Thank you very much for your reply. I must be doing something wrong. I’m going to where you enter a 1099R and I’m checking where it says it’s an inherited IRA but I can’t find anywhere to indicate that I took a late RMD or anywhere to enter the reason I took it late and to ask for a waiver of the late fee.

As I said, there is no reason for you to do any of that. The waiver is automatic because you completed your mother's 2024 RMD before the end of 2025. You only need to worry about your own beneficiary RMD for 2025.
