I filed my 1040 this past weekend. But I just got another 1099. This 1099 will not affect my AGI. Do I still need to file 1040X since the1040X form only asks for AGI?

If your 1099 has code G in box 7 this reflects the rollover and the IRS should have no problem with you not amending.  If the code is any other, the IRS will not know that it was rolled over so you would have to amend.

Why will it not affect your AGI?  What is it reporting?

The 1099 is reporting an IRA distribution that was rolled over to another IRA within 60days.  Thus not taxable income and does not increase my AGI.

Since there is nowhere on the 1040X to enter the additional 1099 I assume I need to submit a revised 1040 in addition to the 1040X which only shows AGI.  True?

Yes.  Mail with your 1040X any forms which changed so that would include the 1040.
