I contributed more than $19000 towards the 401k in 2019, I am asking plan administrator to get the refund. Should I wait for the refund to come before filing tax?

It doesn't matter, but it is probably better to wait. You will want to include the amounts in your wages and make sure not to include them next year since you most likely will not receive the 1099-R for this withdrawal until 2021. Otherwise, you will end up needing to file an amended return for 2019.
